Many Aftermarket radiators will come with the Automatic transmission lines on them.  If you have a vehicle that has a Manual Transmission then you do not need to use the two extra lines on the New radiator.  There is no need to cap them either nothing will come out.

Some aftermarket Radiators will require a New different cap from a local parts store.  I have found these to be mostly Honda, Toyota, Acura, and Lexus.
